On a number of places throughout Shas, the gemara tells us that we are not allowed to bundle mitzvos. There are two reasons that we given in the Rishonim and we discuss possible distinctions between these two reasons including the Magen Avraham's defense of our minhag of taking out (when needed) two Sifrei Torah.
